Add multiple applications to a group sales payment, like security deposit & facility payment

We are having problems with credit card companies holding up payments for facility rentals. Since we have to enter the rental fee and security deposit as two separate transactions they are considering them fraudulent. How can we keep this from happening? It is creating more work for our accounting department because they have to fight each one.
