Unable to refund one program of a multi-program sale.

We've been advised that ALTRU cannot refund items that have been discounted. This is because tickets, unlike merchandise, can be applied to membership purchases. If the tickets are discounted, ALTRU doesn't know how to handle the discounted portion. If we need to refund just this portion of the sale, it has been recommended that we refund the card directly in our merchant services portal, make a note on the sales order that this was done, mark the registration as cancelled on the event, and then make a manual journal entry to back out the revenue. But we are not making the refund in ALTRU, so our numbers will be off. Wouldn't this be considered a basic function?
